I'm not talking about the "coolest" cutscenes, but the most powerful cutscenes. Cutscenes that really make you think. Cutscenes that tie messages together. That sort of stuff.
Here's an example of a beautiful, powerful ending. Note- teh Spoilerz.
As you can see, it's simple; however, it has layers, giving it depth. It truly is powerful, from its atmospheric aspects all the way to its messages and stuff about life and junk. It truly was a beautiful finish to a fantastic game.
FFIV's ending left you wondering what happens to the cast, since they were just amazing, as did FFVI. I don't remember any of the endings from the post-VII series, besides those of X and XII, which tied things up(Except for Balthier's message.).

Anyway, there are too many moments in Mass Effect to even list that fit into this. M'aiq couldn't possibly post them all.
Morrowind, however, ha a good ending that left you thinking you're all godlike and everything.

Wait! You forgot the newest thing in the Powerful Cutscenes collection - Strong Bad's Showdown with Ultimate Trogdor, where he ends up evolving into the incredibly awesome design he submitted to TellTale Games!
I honestly don't think that ending is powerful at all. Just a bunch of weird red lions jumping to the top of a mountain and roaring.

When comparing Midgar and the current state of the world of FFVII to that last scene- about the implications of man vs. nature, as well as the atmospheric layout (The sounds of nature alone, as well as the laughter of children present at the end)- it definitely is a majestic site to behold.
