The only reason they changed it was because the original song wouldn't fit anymore.
The first victory fanfare for Ness was a part of the Eight Melodies from EarthBound/Mother 2. Once Lucas was introduced, it didn't quite make sense. So, they replaced it with a part from the original Eight Melodies from Mother/EarthBound Zero, as it was a more famous song and was the most related to both characters. But, in my opinion, they could've use a more recognizable part, like, perhaps, one that was actually part of the song in-game.

Overall, melees sounded the best, especially for Donkey Kong and a few others
