The part that worries me is that it doesn't come from the speakers. It also sounds a bit mechanical.
Any ideas?

When that happens to me, it usually means the battery has less than 10% power in it.
Um... have you tried charging it? =\

Well, it's pretty much plugged into the mains all the time, so that's not it.
Any other advice?

That sounds normal. It usually happens to me when you press many keys at once, or your system wants to alert you of something, say turning on sticky keys or numpad mouse.

It's not a system beep, my laptop never makes those for...some...reason. The beep is of a much higher pitch.
