NOTE: This theory applies only if you believe in the "faces in the clouds" theory from this picture:

In the picture, it's relatively easy to make out from left to right, Ganondorf, the Ancient Minister, Bowser, and Ridley.
In between Bowser and the Ancient Minister, you can just barely make out Wario. I could be wrong on that one, though.
Now, in between Ganondorf and Bowser, you can actually make out Rayquaza's head, as well. The mouth is open, so it's a bit difficult to make out...but you can still see the eyes and the "ears" on it.
Although one must wonder where Porky is, if every other villain in the game aside from Tabuu and the Subspace mechs can be seen in those clouds... |

Anyway,I still stand by my theory that Rayquaza was just being territorial. |
