In that he was actually born.
From what I got out of Liquid's explanation of "Les Enfant Terribles", the Three Snakes were created by taking some of Naked Snake's DNA, and implanted it into a womb(Natural or artificial, I forgot that part)
Six abortions later, the three Snakes were given life.
Solid, who possessed all of Big Boss' Dominant Genes.
Liquid, who was given all the Recessive Genes.
And Solidus, who was Big Boss' perfect replica.
And tp give this a Shaggy Dog ending, that is why he may have a belly button.
