Third generation was definitely my favorite generation of pokemon. The awesome music was definitely one of the highlights. Plus, the pokemon designs were great. Here is my favorite music from it, in no order.
1. Rival Battle
Best rival battle music so far. Has an awesome beat to it, and is very catchy. It actually fit the battle with steven, cuz' the song makes you tense, and think you're gonna lose. IT'S PURE OWNAGE.
2. Gym Leader
Most Ownsome gym leader music so far. For some reason, it reminds me of the original gym leader battles. The Pokemon colosseum remix of it owns even more.I frequently rematch the gym leaders in emerald to hear this song.
3. Team Aqua, Magma battle
I know I'll be disagreed with a lot here, but this song IMO is better than the team galactic theme. As it goes along, more instruments are added to the mix, making it even better.
4. Champion
The second coolest champion music so far. The fast paced pitch is awesome. And it really fit with the battle, because every time you face them you feel like you're gonna lose. (Unless you're cheap and use a party of level 80 and up).
5.Frontier brain battle
Exclusive to emerald. It's another one of those songs that make you think you're gonna lose. (Third generation has a lot of those.) The quality is a bit lower than the rest of the songs, I know.
6. Team Aqua/Magma boss
I... Don't really know why I like this song, but whatever.
7.Deoxys Battle
This song is impossible to dislike, I know. Sucks that you have to hack or go to an event to hear it though. A few edits and this could easily be a candidate for the next champion theme.

Cool Music. Personally though, I like the second gen champion battle, but even more then that, the battle with the lake pokemon in D/P. I'd find the music for them, but I'm just too lazy.
